Yes you are right! 'kya' is 'what' and 'kyun' is 'why'.
To understand in which context the word 'kya' is being used by somebody, you will have to go through the whole sentence and with practice you would be able to do so.
For example - kyaa aapne khaana khaaya?- would mean 'did you have lunch'.
Another usage would be aap kyaa kar rahe ho? would mean 'what are you doing?'
Also, another word for 'how' would be 'kaise' . For example- 'how are you going' meaning 'aap kaise ja rahe ho'.
Also, for the words 'have' and 'do you', if you are asking someone his experience or opinion, then again the most suitable word would be 'kyaa'.

Please give other words for how, have, and do you besides using kya.
I've seen kya used in multiple ways in these questions. Kya typically means why but in these questions it is being uses to ask how, have, do you. How can a new hindi speaker understand the meaning of kya when it is being used in multiple ways?
